Teleportation in the IDW2 continuity works a bit differently then other from what I can tell. It's not an instantaneous disappear and reappear.
Teleporters in IDW2 move from the Real world to a weird sub dimension called 'Unspace' (which Skywarp exclusively refers to as 'The No Place'). An world that both does and does not exist. From this sub dimension the teleporter navigates to an area in Unspace that corresponds to wear they want to go in the real world and the at this point move from Unspace to the real world.
Since time moves differently between these two realities, this is usually almost instantaneous but there may be a fraction of a second here and there where he seems to just no longer be on the ship. Likewise he does tend to spend a good amount of time in his No Place so there are also extended periods of time where he will seem like he's not on the ship anymore. He can also look into the real world to some degree without leaving Unspace unsure if Moony would pick up on that but throwing it out there.
He also keeps pretty much anything he would consider a personal possession IN Unspace, so the room that is 'his' is completely empty and devoid of absolutely anything aside from what would be standard (berth, desk, closet ect). He only uses it to occasionally recharge as true sleep is impossible in Unspace.
